Okay so I'm picturing four animated movies set in their own universe, All the characters have been re-envisioned as teenagers apart from the odd few.
The first two movies would tell four tales (two for each movie the second tale would be shorter than the first) the first would be set in Avengers High a school secretly paid for by S.H.E.I.L.D for unknown reasons to the public but Nick Fury who has taken up the role as principal.
S.H.E.I.L.D's plan is to teach the students but at the same time encourage them to become heroes.

Movie One -
Story one -
Avengers Assemble - Class of Heroes!
The story would be set around the teenage versions of the founding Avengers (Tony Stark, Thor Odinson, Hank Pym, Janet Van Dyne and Bruce Banner) meeting during school and suspect a strange student is an alien spy, But the real threat is their History teacher Mr.Richards who has been paying a strange interest in the schools past.
The student Avengers learn that they each have powers and abilities and think that being in the same classes is a sign that they are meant to be together to figure out if their suspicions are true.
Tony overhears school Councillor Mr.Coulson and Principle Fury discuss a student that disappeared years before and he was codenamed The First Avenger.
The Avengers would then stumble across Mr.Richards in the school basement creating a time warp so to bring things from the future back to the past discovering him to be a madman from the future called Kang who's true purpose is to destroy the school.
The team would also find a young boy 'Steve Rogers' who has been suspended in time under the school for years, together they stop Kang and save the school.
The Teen Avengers -
- Tony Stark the heir to the Stark fortune has been kicked out of the private school he attended due to trouble in which half the school was wrecked. He has created the Iron Man armour and learns to think of others.
- Thor Odinson the Asgaurdian god of thunder who is yet to earn his title, his father Odin has sent him to earth to learn to enjoy his youth and to act more responsibly. He has stolen Mjolnir from his fathers armoury and thanks to his time on Midgard learns not to be so brash.
- Steve Rogers years ago during WW2 the school was a normal school and Rogers was chosen to be a new breed of soldier making him stronger and faster than others he used his status as student to protect his identity as teenage crime fighter. A German science teacher plotted against Rogers for years finally catching him in suspended animation unknown to anyone else the teacher left the school, Now in present day Steve is found and revived by the Avenger teens and joins their team adjusting to life in modern day America.
- Hank Pym and Janet van Dyne are a nerdy couple, Hank has spent the summer creating his Pym Particles but tested them on Janet giving her the powers to become 'The Wasp' and later making himself 'Ant Man and Giant Man'. The two are seen to argue and Hank lets Janet down a lot but the young love keeps them strong.
- Bruce Banner is shy and at times awkward and often bullied by other students Hank Pym often sticks up for him, unknown to the students (apart from the Avengers) Bruce saved his younger friend Rick Jones during the summer from a gamma testing field ironically something the geeky Bruce is fascinated by has given him the ability to turn into a hulking green beast.

Story two -
Fury's Report -
A week into the Summer holidays Fury is in Avengers High the room is dark and there are four shadowy figures there, he has to give a report on four students who no longer attend the school.
Student one: Peter Quill, Fury tells the tale of a student who came from an orphanage and was continuously getting into fights with bullies and spoke of aliens killing his mother, during the summer he ran away out of the state.
Student two: Clint Barton, a young boy who excels in sport especially target practice, he got into trouble during the summer falling under the bad influence of an older boy but was bailed by Fury and put in a special programme.
Student three: Frank Castle, the last in the Castle family after they were killed during a family reunion two years ago, Frank had been brought up on survival holidays and had been getting into trouble fighting outside of school running away days before the start of the school year.
Student four: The Angry Punk, forced to go to the school by his social worker a young Canadian called James joined the school for two weeks the year before the other students claimed he spoke like he knew more than a boy his age should and he got into fights too easily.
Fury claims that the school councillor Mr.Coulson has informed him that a group of students dubbing themselves 'The Avengers' are proving that the school is making heroes, his superiors agree to keep the school open and Fury walks into his office where we see four screens showing each student that he's just spoke about and Fury nods to himself and remarks "Heroes".

Cameo's and References -
The mystery Student? - The student the Avengers are originally suspicious of proves to the audience during the end credit scenes that they were right as he is a Kree spy.
Baxter Building accident - A student named Reed is referenced at the beginning by Fury as being transferred to the Baxter building programme three years ago and that during the summer an explosion occurred.
Weapon X - Fury and Coulson are heard remembering the destruction of an old summer camp that illegally experimented on young people.
Black Panther - Prince T'Challa of Wakanda is heard to be visiting America.
Dr.Strange - Dr.Strange is seen to have an office at the school.
Ultron? - At the end of the first story as the students leave the school for summer vacation Hank runs back into the school telling the Avengers he wont be a minute, In the lab he opens a door we've seen him leave twice during the movie, inside a robotic skeleton lies on a table.
